What is the reason the preferred idle screw setting is now 2 1/4 instead of the original factory setting of 1 1/4 ?
Is this because of today's fuel formulation?
If all of the original bikes from the factory ran too lean was any long term damage done such as burned valves?

The factory setting was lean because of emission regulations for DOT approval.

That was at the beginning when I just started riding it and was getting used to the bikes weight.
Also most of my rides are in a group so it was easy cruising without any high revving.
After carb adjustment and now that I do more spirited riding it's changed a lot.
But I'll admit, I still have to finely tune carbs and sync them

One of my friends had fzr Yamaha that he bought already jetted and modded.
After riding it for a while his bike started loosing power and when they stripped the engine they found scorched cylinders and mechanic told him that it was from bike being way too lean

I am not sure whether this would be a watertight telltale sign of running too lean... In my experience, the most common catastrophic failure of running too lean is a hole in the piston from an overheated spark plug.
Actually scoring the cylinder walls could also be a sign of running too rich and unburned gasoline washing away the lubrication film.

I never new that too lean can cause engine damage but I guess it's true.
